Sherlock deduced that the cobwebs indicated the door was untouched, and the snakes, being pythons, were harmless compared to the vipers. He felt for a latch in the floor, identifying a trap door.
The bodies were likely protectors of the Surakula stone who were massacred. The writing on the wall indicated they tried to write the Sign of Four, linking them to the threat Mary Morstan faced.
Mary was held hostage in Afghanistan by soldiers who mentioned Abdullah Khan. Her father's stories also featured a villain named Dost, both of whom are part of the Sign of Four, suggesting they are hunting her.
They found a plinth where the stone should have been, with dust collected in the basin, indicating the stone had been taken some time ago.
They decided to return to London to help a missing child, likely Tonga Bajwa, as Sherlock suspected his case was connected to their adventure.
